I fixed my server by turning off power teleport pipes, like mentioned in part 4 in this guide. Go to Tekkit Serverbuildcraftconfig -Additional pipes. Open it in notepad or something, go to the bottom and change. enablePowerTeleport=true to enablePowerTeleport=false.

You may find my >Quarry guide useful. The issue here is that when using Landmarks, the Quarry will only accept them if placed directly facing one of them, not somewhere along the beam. It always puzzled me why this isn't documented better.
